Is there a best practice for upgrading servers or is it a case of copying all files other than conf and db files?

Very simple, strip the mtaserver.conf, acl.xml, vehiclecolors.conf, banlist.xml, internal.db, all database(s) files, local.conf, mapeditor.conf, resources dir, (you might not want your current scripts overwrited)

In other words, keep only the binaries and depencies, and overwrite the server files with it (Always backup, ofc..)
